siubhlach , here are the same J2 AU fic recs - but this time organised by theme rather than alphabetically.
Man, themeing is really hard to do. I've tried to put them in categories based mainly on genre or job if it impacts story, but chances are I got it horribly wrong. If there are any you think really don't fit, let me know :D

I can only read AU because the actual "real" people thing squicks me out, but bring on the cowboys and teachers and hookers and space hookers!

Yeah, I guess when it's a total AU fic, they can be like puppets with Jared & Jensen's faces on. The rest you can make whatever you want. Hee - I hear you on the space hookers :D

i've read a few by Vamphile where her stories has Jared as the weaker one, and i love those ones a lot, just as i'm sure others do as well.

Firstly, I guess, these are just meant to be my personal recs and not a completest list. The only criteria I have for fics for inclusion is that I really enjoy them. This means that they probably do run more to top!Jared fics as that's my preference [and there also seems to be more of them!]. However, that is only a minor part of what makes fics good for me, and there are some in these lists that do match your request, such as in the AU one there's 'The Homework Verse' by
The AU, established relationship, getting together & illness and injury rec lists do all contain fics with that relationship dynamic, they're just not singled out. Neither are they sorted the other way. Hopefully though, the authors summary and my comment should help direct you to those fics that have what you are looking for.
So I know I have a [PWP based] toppy Jared recs list and again, that's a personal preference but it also means that I'm probably not the best person to offer a bottom!Jared recs list as it's not totally my bag and I might not necessarily give those fics the love they deserve. It's a preference issue not a good or badly written fic issue, but recs should come from people that are really moved and joyous and inspired by something and not something done out of completest duty...y'know?
I plan to rec a vamphile story next time I update, but it will be TKO which I can see is the opposite of what you're looking for.

Speaking of that: I was very -shall we say- intrigued by the Basketball!AU Verse description (in the hooker, strippers & pornstars section;) only to be very sad to find the link now leads to a purged journal (ze_pink_lady).
